TWiLight Menu++ does not load save data for games. I feel the title is self explanatory; I have installed TWiLight Menu++ for my 3DS and added several desired .nds ROMs, but it just doesn't seem to want to save my game data, despite creating a .sav file. You need to make sure it's running in DS mode and not DSi mode. If that doesn't work you may need to update twilight menu. FWIW, I have gotten bb2 redux to work on my DSi (in DS mode), but I haven't tried running it on my 3ds. you need to play it on DS mode go to configuration and change that.

well, in some flashcarts (like Acekard) in the firmware files there are some NDS file (ak2menu.nds, etc) i don't know if the R4i SDHC Gold PRO (that's the full name of your flashcart i think) but, if there are some .NDS file on the firmware, try switching the files with TWLMenu++ .NDS file, and the folders that need to be on the sd card, needs to be the _nds from root and flashcard users ...Open TwilightBoxart.ini in the extracted folder in a text editor.
